Johnstone was the No.1 pick at the 1997 NAB AFL Draft and spent 10 frustrating seasons at the Demons. In that time Johnstone always showed the potential to become an elite AFL midfielder but inconsistency and injuries proved to be his downfall. He won his only B&F award in 2005 before finishing 10th in 2006 and then outside the top 10 in 2007 after playing just 15 games. In his last game for Melbourne in Round 22 against Carlton he finished with 42 disposals - the most by any Melbourne player since 1990, but he also committed seven clanger kicks - the most ever recorded by a single player.
